I am surprised that anyone can answer your question with this little information, as this is not possible. It mostly depends on the role that the server will perform, what other servers and services you are using on your network, but also on the hardware which you are planning on using for the server in question. You will need to supply much more information for anyone to answer your question properly. People who respond with a specific choice for either operating system based on the little information which you supplied, cannot be taken seriously.
You do not seem to have any experience with the administration of either operating systems, therefore I advice you to let a professional do the installation of the server in question, no matter which operating system you choose. I advice you to not even make a choice yourself regarding which operating system would serve your goals better. Please let a professional handle this decision or inform yourself better before making a choice. The installation of the operating system should be handled by a professional, no matter who makes the final decision regarding which operating system to use.
If you have Active Directory in place, both can integrate into it. Only the Microsoft Windows Server 2003 however can function as another domain controller on your network. If the server will function only as a file server, Ubuntu 8.04 LTS Server is the wiser choice as it is free of charge. If you have already purchased a Microsoft Windows Server 2003 however, the costs do not matter, unless you have a different goal in mind for the purchased license. If the server will function as a web server, the choice depends on the web service which might be needed, although Apache is available for both operating systems. Ubuntu 8.04 LTS Server is less demanding of your hardware, which might also make a difference in the decision process.

i’d say forget windows. it costs a lot, needs a powerhouse to run. on the other hand the ubuntu server needs weak computer (even 300MHz with 384MB of ram is enough). if you don’t need the GUI then don’t install , if you need with a simple command you are able to get it.
ubuntu has all the same functions as the windows, so i don’t see any main reason why to install windows (well, if you are a huge fan of the microsoft and you want to support them for doing monopoly and asking skyhigh prices for their horrible products, the buy windows).
