Linux is more secure –> that can be a bit of a myth.
How secure a server is depends on the person/people that administer it.
I would say that linux is more stable though and much much more customisable.

Linux is customisable..but u gotta know the basics of customization..also a lot of typing involved.MS server is much more user friendly to the administrator,but its not customisable.After all i dont think u need to customize it becus it already contains most features u want in a secure server.Another thing is cost involved.MS is costly than linux but worth it becus of less headaches invloved..
Linux is open source, u have access to code, u can write things for it, and more secure…. and if some bug comes up u post it on forums and is taken care more sooner than a microsoft server problem…. another aspect is that more viruses are written for windows platforms… kernel is much faster and requires less server resources….
